Microsoft checks your console in many ways when you connect to live. It has logs of disc jitter and many other things which have gone on including whether or not the machine has been powered on without the DVDROM drive too just to mention a few things.
The stealth option is for use with the latest XTREME firmware. They have setup many new checks to make it be undetectable while playing online. If you are running the latest firmware and you try to boot a backup of a game you own that does not have the stealth option set it will not boot..
